Computer Tech - 98 Ranger & 99 explorer engine swap

I have a 98 Ranger 4x4, 4.0L, 5r55e automatic.
I swapped in an engine and wiring harness from a 99 Exlporer with intake and wiring harness included.
.
Now my ECU is not to excited about a few things.
I am getting codes for the cam sensor and an air sensor and it won't tell the torque converter to lock-up.
.
Talked to the local Ford dealer asking if I should swap wiring harneses or find a 99 Explorer ECU. They recommended the ECU as the engine is calibrated to the computer.
.
So I found a matching ECU (XL2F-HD) out of a 2000 Explorer 4x4 with Automatic. But the truck will not even start with this ECU. Back to Ford, they said there are 2 possibilities. 1) The 2000 Explorer has some sort of electric (coded) key and that the ingition system would be needed to start the vehicle or the ECU I picked up is bad.

Now my questions for the computer brainiacs out there:
1) Is there any major difference, mechanically speaking, bewteen the 98 4.0L in a Ranger and the 99 4.0L from the Explorer? Especially in terms of cams, cam timing, engine timing, etc. If not then a wiring harness swap would sound like an option.
2) Is there an electronic or smart key on a 00 expolorer? if so any ideas if XL2F-HB from a 99 explorer would work instead?
3) Any other ideas or options?
4) Can anyone with manuals on both engines compare the specs and see it there is any major or obvious differences?

Any engine swap involving computers, the computers need to go with the engine. Im not sure about the questions you have asked, but thats generaly how it works.

I know the 99 explorers have a smart key. So far that is all I got to offer.

I have another ECU coming. If it still own't start then I'll have to assume it is the key and work on swapping the wiring harnesses and sensors over to get things matched up.

Had to swap over the Wiring harness to match the ECU. the 1999 and 2000 explorer and ranger do have a smart key. Realy going to mess up a back yard conversions in the future.
